Here is the temporary solution...

I will have appreciate that Robert give us the registry key he was talking about...

I used ProcessMonitor and was able to find the keys Lotus Notes 8.5.2 FP2 is looking to open the Browser. When you ask IE to set it as the default browser it doesn't modify the key Lotus Notes check. Firefox and Chrome does change these keys however. So if you already had firefox or Chrome as your default browser and want to set it back to IE, you will run into that issue.

So here is the solution:
copy the following file in a text file and import it in windows Vista or Windows 7.

Windows Registry Editor Version 5.00

[HKEY_CURRENT_USER\Software\Classes\http\shell\open\command]
@="\"C:\\Program Files\\Internet Explorer\\IEXPLORE.EXE\" -nohome"

[HKEY_CURRENT_USER\Software\Classes\https\shell\open\command]
@="\"C:\\Program Files\\Internet Explorer\\IEXPLORE.EXE\" -nohome"
